The list of applications (and folders containing applications) which are
booted automaticatly when RISC OS starts up is held in RISC OS
Configuration -> Boot -> Look At. The default list does probably contain
Apps and Utilities, but the user can change it to whatever they want. 

As has been pointed out, there is no 'standard place' for applications.
You have the choice where to put them. Mine are spread over several
directories - but that is just where *I* prefer to have them. Some are
Booted at startup, others not.
